Scuba Certification: Does it matter where you get it?
Both are PADI operated. One is an independent Scuba Diving business and the other is Sports Chalet, the store.

Is it even worth it getting certified at 16 yrs old?
Of course it matters.
This is similar to asking if it matters which doctor that you go to or where you take your car for repairs. You might be able to get a minimum level of service anywhere but levels of competence may vary, some businesses may offer more personalized service than others, and other personal factors may lead you to prefer one service provider over another. Scuba diving training is no different.
The people that will be training you to dive will be teaching you the skills you will need to survive in an environment that is in many respects as alien to humans as outer space, and will be responsible for your safety while you acquire those skills. Do you really want to choose who you trust with that responsibility based solely on who will do it for the least amount of money?
You (and your parents, since they will need to sign off on your training) should visit these training centers and talk to one of the instructors who would be doing the training. Ask questions (see tips link below) and try to get a feel for if you would trust that person with your life. If you aren’t comfortable with them, try another place.

The cost of a certification course is highly variable, and like other market driven costs will depend on what the dive center feels the public in your area is willing to pay for the class. The prices you quoted seem reasonable, and in my experience are in the low/middle range. You will likely have to provide your own mask, fins, and snorkel for the class and if you don’t own any that are suitable for diving you will probably have to purchase them for an additional cost (again highly variable, but my guess is you should expect to spend at least $100-200 for that equipment). You should ask about any other “hidden” costs when you visit each training center.
Whether it is worth learning to dive depends upon you. If you aren’t sure that scuba diving is for you right now there is no reason to rush into to it (assuming the oceans survive our environmental assault on them, but that’s another topic).
